The Legend of Zelda: Skyward Sword
Hands down these are the best boss fight in any game ever. They are so much fun that they deserve the top spot on this list and, well, that's it. I love 'em so much. My personal favourite: Ghirahim.

4EVER's favourite Zelda boss #2
Ganondorf. Twilight Princess.
My second favourite Zelda game also has my second favourite boss fight. Ganondorf is a massive battle from start to end. After possessing Zelda and having a battle with him that's even more intense than the one in Ocarina of Time, he leaves her body and transforms into a huge beast. Different from the one from OOT, but definitely similat. You have to fight him in a very suspenseful battle, not knowing where he will appear, and after he wises up to your attacks, you have to fight him beast to beast. And you probably thought that you beat him...
NOPE: CHUCK TESTA!
After he and Midna fight, Ganondorf comes out on top and you must fight him on horseback. This is an epic duel and to make things harder he summons his own minions on their horses. You have to stay close enough for Zelda to hit him with the bow of light. This is another reason why the fight is so hard: Zelda cannot aim to save her life. If she does finally manage to hit him, you have to fight him one on one, sword on sword. The battle that raged 100 years ago in the child timeline in Ocarina of Time happens once more. Although you can beat Ganondorf with a fishing rod, it's better not to because this fight is so much fun. That's why it's number 2.

4EVER's favourite Zelda boss #3
Ganon. Ocarina of Time.
Undoubtedly one of the greatest games ever has a truly amazing boss at the very end. Your fight with Ganondorf does not end after the game of extreme volleyball you have with him, After escaping the castle, you hear something in the rubble. As you move closer, Ganondorf rises and reveals his true form. A monstrous monolith with twin gigantic swords. Not only that, he knocks away your sword at the beginning of the fight. The music coupled with this is truly second to none, but not only that, the atmosphere is dark, menacing and freaking amazing. The fight is difficult and you will most likely freak out more than once, but in the end, you will defeat the king of evil.

Twilit Dragon Argorok
He's a Dragon that you fight high up in the sky and send crashing to the ground. When you knock him down, you stab him repeatedly. You swing between points using the hookshots to avoid his attacks and them move in for the totally epic kill. "Nuff said.
Okay, I couldn't decide between this guy and Bellum form Phantom Hourglass. He was an equally epic boss. For the whole game, you hear whispers of this guy until he's finally revealed as a chracter. You think, GANONDORK WITH EYES!!!??? But in actuality, he is completely different. He is huge, perhaps bigger than Eox and you have to stop time no less to beat him. This is what we call epic
